“I remember,” Dr. Manhattan said, a rare look of reminiscence on his face. “He had a pure soul, a purity that morally rejected any compromise, but I had to kill him, just to save the rest of that world.”
In order to prevent a nuclear war between the US and the Soviet Union, the Pharaoh plotted to sacrifice millions of people and frame Dr. Manhattan in order to create a common enemy and promote world peace. Dr. Manhattan approved of the plan, but Rorschach did not think so.
"This is the thing I regret most in my life."
"I thought the thing you regretted most was accidentally leaving your watch in the lab!" Rune teased with a smile. It was because of this watch that Jon Osterman returned to the lab, only to have his body annihilated by a quantum conversion experiment, turning him into the current Dr. Manhattan.
"I will not regret it."
Although he said that, Rune didn't believe it. Dr. Manhattan still had human emotions, and deep down, he still loved his wife.
It's just that even Dr. Manhattan himself might not have realized this.

Batman pulled out his grappling hook and was about to leave when Rune stopped him.
"Don't be reckless. That guy who crawled out of hell is a hot-tempered fellow. Although he doesn't want to kill you, I don't think the outcome will be good if you go to him again."
The Flash stepped out in a flash, patted his chest, and said, "Leave Gotham to me! Give me three minutes, and this city will be safe again."
Rune nodded, "Or you can come to me, but—" how many will survive—that depends on the luck of those villains.
Batman simply looked at the Flash and said, "Just put those prisoners back in, but don't go near areas where there are large gatherings of ninjas."
The League of Assassins never fights unprepared battles, and they couldn't possibly be unaware of the Flash's existence.
